Khaer Magnus has approximately one million HP. He has no weaknesses except to Dragon killer weapons which aren't worth using at this point in the game since you have ultimate weapons. You can inflict Power, Mind, and Armor Break, and should probably keep these on him at all times if possible. You will have to inflict them again after he removes them using certain skills.
There's no trick to this battle other than understanding how his special attacks work and figuring out where the worst of them are in his pattern. Don't try to memorize the whole pattern, it's over 50 attacks long, so just focus on the difficult to survive attacks and what comes before them. That way you'll know when to prepare or defend. This battle also requires that every hero be well equipped and with boosted stats, especially speed, since Dimensional Vortex randomizes your party.
If you find Khaer Magnus getting his turns too quick then you haven't used enough Speed Sources on your heroes to bring them up to par, and will have to cast Slow repeatedly on him. Be careful doing this, there's comes a point where you will lower his speed too far and he'll cast Fast and boost it back up. I would suggest lowering it until your White Wizard is getting about one turn or a little bit more to his turn. That way you can always heal between his attacks.
You will want elemental protection for this battle unlike the final fight in the story. High defense is also important for surviving Overpower. Condition protection is also a big help. Do NOT try to use enchantments in this battle like Regen or Might unless you like to take risks. This includes wearing equipment that auto-enchants. Not only will Khaer Magnus probably strip away the enchantment, he also uses Rend Enchants, which will do 9998 damage per enchantment. So if you have more than one enchantment on a hero, that character will die. If a hero with only one enchantment has less than 9999 health, they will die. Even if they survive, they'll only have 1 HP left.
Here's some of his attacks to watch out for or what they do:
Price of Gold: just dump ALL your GP in the bank before this fight and it will do no damage.
Skill Lock: target hero cannot use skills until next time Dimensional Vortex is cast; this is why every hero needs to be able to fight and you need good items in stock.
Shrink Armor: target hero drops all armor until next time Dimensional Vortex cast; if they get hit by Overpower they are dead.
Empower: this will cast positive enchantments on KM, you need to dispel them immediately or he will do massive damage next turn with Inferiority.
Counter Stance: if you deal damage during this stance, KM will hit you back hard, so just wait; Meteor comes after this ends, so be ready.
Gravitron followed by Reversal: this is one you have to watch for; do not heal after Gravitron, especially not to full unless you want Reversal to kill you; just sit there after Gravitron and let Reversal heal you.
Absorption Shield followed by Ultima: no point attacking during this stance, then when it ends, defend against Ultima to halve damage.
Plague Transfer followed by Purge Impurities: this is going to put nasty conditions on your party; remove them immediately or KM will devour them to heal himself big time.
Equilibirum followed by reversal: just as before, don't heal before Reversal ever; hopefully Equilibrium won't raise any character's HP.
No Action after second Reversal followed by Khaer Breath: you probably won't survive if you don't defend to halve the damage, so keep your eye out for this one; it's important multiple heroes survive since KM will cast demolish next; whoever survives should use a Mega-Phoenix immediately if the others are dead. You've got to get your party back into fighting shape right away to deal with Berserk stance, so after Demolish you may want to use a Miracle.
Good luck!
