Allright here is the question : Can I get through Atlantis at mid-low 90's and can I defeat any of the weapon guardians? If not, where is the best place to level up my heroes to 99? And the suggestion - when in story mode, either adjust the level somewhere before the boss fight, or if it remains the way it is now (during the dialog), put a chance to open main menu, since those levels are totally useless, if I cannot adjust my extra skill shards I received during the dialog

Since strategy is the most important factor in those fights, you probably can defeat the extra bosses guarding ultimate weapons at lower than maximum level. It will be easier, of course, with the extra HP you would gain with the last few levels, but not necessary. And don't worry about levels; you will gain them in Atlantis. Or if you haven't done the Phoenix Cave or Nex Cacumen yet, those might be good places to go. You can get both Bahamut, Phoenix, a bunch of good loot, and get closer to max level.
That's a really good point about the optional boss fights in story mode. I only threw that part of story mode together at the last minute as an option without thinking about it. I'll have to think of a way to address this that doesn't create too much work for myself. This is a problem because the skill shard system is a separate map, and teleporting to it will completely reset the original event when you return.

Ookay thank you, gone through Pale Dim, leveled up my charas in Incultus Basement and Prodigum Nidus. It became a lot more easier after I spent all my Beherits on speed sources. For the skill shard - you could adjust the level @ the moment of touching the restore pots, since shard system is a different map and I cannot see a way a menu could be implemented right before boss fight. Also, I am totally nervous on Swank - this guy: 1. 80% of the time he has a better card 2. 15% he has the same card 3. 5% I have a higher card and, when I have a card of higher value he just resigns ;D I am starting to think that he receives the card according to my bets, I just CANNOT be so unlucky

If you bet too much GP against Swank or in blackjack then the cards of your opponents are programmed to change. I put this in to prevent farming GP by making the AI call enormous bets.
