Most of these bugs have to do with Conditions, I found them while looking through your game, so I hope you don't mind.
The conditions Stone, Frozen, Inertia and Spin double Intelligence. According to RPG Maker 2003's algorythms, any skill that has [Ignore Defense] checked, will use the Intelligence stat in place of Defense, which means these conditions raise defense against those skills.
The conditions Burning, Bleeding, Mindblow, both Seized conditions, Swallow, Sleep, Paralyze, Confuse, Berserk, Blind and Daze half Intelligence. I'm fairly sure, aside from Mindblow(as it makes more sense for that to half Intelligence)that they were supposed to half Defense, especially since in Poison's(the spell)discription is [Poison] [1/2 Defense].
Silence halves Defense. Even if you can't use skills influenced by Intelligence, it still makes more sense to make it half Intelligence instead.
ArmorBrk and Protect effect Intelligence instead of Defense, and MindBrk and Focus effect Defense instead of Intelligence.
As for a non condition related bug, in the Cirigon Sewers, in the meeting room(with the General and Valentide soldiers, you probably know what I mean), you can walk on the ceiling(black area, again, you probably know what I mean).
And if you chose to be mean to Meredith in the Vanguard Garden, when you wake up, she says "Please, just leave me be.", after you talk to Justin, she simply moves sideways into the party, instead of facing Glen and walking.
I was playing patch 007 when I found the last two bugs, and the patch log for 008 didn't mention these at all, so I'm pretty sure that they haven't been fixed. The condition bugs were actually also present in the last update before v3.2x(I think it was v3.13). And hopefully this isn't just my version of RPG Maker 2003 that's screwing up the conditions, because I would look like a complete fool.
